Here's my take on an alternative universe: Shisui lost one eye, that we know went to Danzo. Yes, Danzo and Tobi had the Sharingan in the same socket, but there's no reason why Danzo couldn't have taken Shisui's left eye to replace his own right eye, leaving Shisui with the Sharingan in his right eye.
